The current system only shows the current bill. Can it also include any outstanding balance?

Allow us to split the payment between two different checking accounts.
We should really pay this from both our business and personal account. But this bill doesn't allow us to do that.

Add a confirmation screen before processing the payment
The payment process seems to be missing a confirmation screen. When enter a partial payment amount and specify my method of payment - I would like to see a confirmation screen before it accepts the data and processes the payment. I think this is the only application I've used that doesn't offer that.

Attach the Certificate of Completion to your invoice, even though you send it to the insurance company, its helpful to have this on hand.

I'd like to pay from my credit union, but there is no account #
I'd like an account #, so I can pay from my credit union online at the same time I pay other bills. That way, I also don't have to accept your terms.

QR Code
Will be good if there is a way we can add a QR Code to our invoices. Just a picture of a QR Code will do actually. So our customers can scan on the QR Code with their mobile phones and make payment.

I didn't realize that "debit" was the default. :(
Make CREDIT the default, please! I just lost quite a bit in rewards by clicking before I realized that debit was the default. :(
