Allow customer to edit amount being pad vs. autopopulate so full balance can be paid
My vendor invoice shows my full balance due, but I can only pay the "new charges" when I click to pay the invoice. I should be able to edit the amount being paid so I can pay my full balance.

make it part of quickbooks online and not a third party
it shouldn't require a third party to pay invoices. you offer it to the desktop version.

Indicate when a merchant doesn't accept a particular payment method
Your gateway accepts AmEx, but the merchant does not... I understand you don't control that, but there needs to be a better message than the generic error message once we've entered the card information...

Show history of past invoices outstanding. It's weird to get an an email saying $X is due but then the invoice says that $Y is due.
When the balance due != latest invoice, provide all of the related invoices or credits so that I can quickly verify that I'm paying the right amount. Otherwise I need to call the vendor for that info and it's extra time and work.

The invoice should include an option for the amount due for the full year.
The invoice should include the amount due for the full year versus 6 months. The full year is not quite double because of the locker fee is billed annually. Also, there should be an option to pay the full year amount in the electroninc payment options. Right now it only shows the 6 months bill option.
